I'm trying to gain a lot of strength in the bench press and squat... but I only have 3 days a week to train with gas prices being so high etc etc. I want to know what I could do to make these lifts go up the most plus not neglect any of my other body parts at the same time... auxillary work etc.
I would give total body training a try. I don't do a lot of auxilary work, as I don't have much need for it (what are shrugs going to do that a 400lb+ rack pull wont?) and I don't feel I am neglecting anything.

I am a big fan these days(and days past after I got over the "split" craze) of full body workouts. Everything ties together. Concentrate on your core movements. This will build the overall muscle belly and build nice strength.
Train like this, eat, rest, repeat...you will gain nice strength and muscle size.
Save the isolation stuff....does nothing much for building muscle anyway. Stay in the 5-8 rep range for maximum motor recruitment.
