I've joined the gym about 4 months ago now and love it and i have been making progress in all areas except shoulders. Also i find when i do some shoulder exercises my shoulder will pop with every rep...is this because of the lack of muscle in that area or is this going to go away over time?

what exercises are you having trouble with? Maybe slightly reducing your range of movement might help at first. Could be you are just going too heavy.

Nope...no injuries in the past. My knees and shoulders always seem to crack with almost every rep i do when i'm doing legs and shoulders. Does anyone know why this seems to happen? Thanks for you responses.
I have been doing one arm cable pulls, bushwackers and standing presses for the shoulders

Well I'm not sure what bushwackers are, but doesn't sound like your hitting your shoulders very hard, which could be why you aren't seeing alot of gains there. Leave the cables alone, and grab on to some Free weights, barbell and Dumbbells........
Here are some exercises I feel are good for putting on some mass:
- Military press
- Upright rows
- Lat raises, front and side(with Dumbbells)
Also don't neglect your Traps, or rear delts. At my gym alot of people use the Fly machine, but in an inverse way, to target Rear Delts.

I had some issues with joints for most of my adult life. Glucosamine has helped me tremendously!!
