Well, I'm nearing the end of my 12 week program, I can see a nice improvement in my abs and biceps, plus I can perform Dips easier now then when I first tried so I guess that's good.
My question is though, I still have a tiny pouch and I am interested in seeing my muscles more, but I'm worried that since I'm so scrawny it will only make me skinnier, but I don't want to gain more fat, help!

I think a 'pouch' is usually from water retention, maybe clean up your diet a bit to reduce processed, high sodium foods..
Core strengthening may help as well, try doing some exercises on the fitball or 'bosu' (half ball/platform thing) instead of the bench or simply standing.
