1. I try to eat 2 apples and 2 bananas during the day. And the 1 apple and 1 banana are usually my snacks during the night. Is that too much sugar at night??
2. My school has these killer muffins in the mornings for breakfast. I know they are the bad carbs, but since I would be eating it at 7:30 in the morning, how much of that would actually get stored as fat?

Personally, i think fruit is best consumed earlier in the day, try to make your later snacks vegetable and protein based.
Drop the muffins or you may find those pounds creeping back on, or at least alternate muffins once and a while and something less fatty and sugary on the other days (oatmeal is fast, or even scrambled eggs, lowfat ham and lowfat cheese on an english muffin would be more beneficial)
