I updated my profile today to start my new 8 week routine and I noticed that even though I selected free weights only I got a lot of cable and machine excercises. Can this be changed or is it up to me to subsitute exercises for these?

Without restarting your program, you should just substitute. You must have (at one point) checked off both machine and free weights (I did that once myself).
